The story opens with the sudden appearance of Rukia Kuchiki in Ichigo Kurosaki's bedroom. She is surprised at his ability to see her, but their resulting conversation is interrupted by the appearance of a "hollow", an evil spirit. After Rukia is severely wounded while trying to protect Ichigo, she intends to transfer half her powers to Ichigo, hoping to give him the opportunity to face the hollow on equal footing. Ichigo unintentionally absorbs almost all her powers instead, allowing him to defeat the hollow with ease.
The next day, Rukia appears in Ichigo's classroom as a transfer student. Much to his surprise, she appears to be a normal human. She theorizes that it was the unusual strength of Ichigo's spirit that caused him to absorb almost all her powers, thus leaving her stranded in the human world. Rukia has transferred herself into a gigai — an artificial human body — while waiting to recover her abilities. In the meantime, Ichigo must take over her job as a Shinigami (Soul Reaper), battling hollows and guiding lost souls to Soul Society.

A formidable warrior and a master of the suiou-ryu, Ogami Itto, had become the Shogun's executioner, the Kogi Kaishakunin, a position of high power used by the Tokugawa Shogunate to enforce the will of the Shogun over the daimyo or domain lords. For those samurai and lords ordered to commit seppuku, the Kogi Kaishakunin would assist with their deaths by decapitating them to relieve the pain of cutting their own stomachs. As it was unthinkable for a person of lesser rank to act as Kaishakunin for a noble, the Kogi Kaishakunin was entitled and empowered to wear the crest of the Shogunate, in effect acting in place of the Shogun.
However he was soon framed and his familiy was murdered except for his newborn son. The 1-year-old Daigoro was given a choice by his father: a ball or a sword. Had Daigoro chosen the ball, his father would have killed him, sending him to be with his mother; however, the child crawled toward the sword, and reached for its hilt. This signified that he would take the path of a ronin, living with his father as "demons" – the assassin-for-hire team that would become known as Lone Wolf and Cub, vowing to eventually destroy the Yagyu clan to avenge his wife and his disgrace.

The story begins some time during Junpei's final year at middle school. One afternoon, Junpei goes up to the school rooftop to see the sunset. Just as he arrives, he sees a beautiful girl fall down in front of him, and manages to catch a glimpse of her strawberry-patterned panties before she runs off. For Junpei, it is love at first sight.
Climbing up to the ledge the girl fell from, Junpei finds a notebook belonging to someone named Aya Tojo. His hopes that the owner is the mystery girl are dashed when he finds Aya to be an ordinary-looking girl with braided hair and thick eyeglasses. However, he soon discovers that Aya is a gifted writer, and the two become friends.
Consulting his friends Rikiya Komiyama and Okusa about the girl he saw on the rooftop, Junpei comes to the conclusion that the mystery girl is Tsukasa Nishino, the most beautiful girl in school. Despite Tsukasa's reputation of turning down the advances of every boy who asks her out, Junpei decides to confess his love for her. Following Aya's advice, he confesses to Tsukasa in an unusual manner: while doing a pull-up. To everyone's surprise, Tsukasa agrees to become his girlfriend. Moments later, however, Junpei sees the mystery girl with strawberry-patterned panties, making him realize that Tsukasa is not the girl he is looking for.
Despite the case of mistaken identity, Junpei decides to make the most of his newly-formed relationship with Tsukasa. With high school entrance exams approaching, he convinces her to try out for Izumizaka High, the same high school he is aiming for. Aya helps the two of them prepare for the exams, and a love triangle between the three teenagers soon develops.
